Yes you have objects outside the skybox, you need to widen the area of the skybox itself or make your objects smaller.

I do not know anything about mapping, but I think you have a bad configuration in the VHE.
Try to use only nnk.wad file ...and all compile settings in the nnk mod(not in other directory).
has a little proof, create a "test map" using
only
nnk.wad and compile it, and look if the problem continues.
PS:sorry ... my english is very bad
, just like my mapping skills
